Quarterbacks

7-Colin Kaepernick: He played 11 snaps total, including four in the first half, to provide a spark for the offense.
The second-year quarterback entered the game on the third play of the 49ers' second series. He lined up in the shotgun formation (5 yards deep) and took the snap and ran an option with a fake inside handoff to Kendall Hunter. He had Delanie Walker available on a pitch to the left side, but Kaepernick wisely kept it for a 17-yard gain.

Three plays later, he lined up under center and threw a pass that traveled 55 yards in the air into triple coverage for Randy Moss that fell incomplete.
San Francisco 49ers
He made the wrong decision to hand off to Gore on his next snap, as tight end Delanie Walker, available on the pitch, could've had a big gain around the left side.
Kaepernick gave the 49ers a 7-0 lead when he dashed around the left side for a touchdown early in the second quarter.
He forced the Jets to call a timeout when he was uncovered as a wideout with Smith under center.
MAIOCCO: Kaepernick makes most of opportunities
Showed great decision-making to slide at the 3-yard line late in the game at the end of a 30-yard run in the closing minutes. After two kneeldowns to run out the clock, he finished with 50 yards rushing on five attempts.
11-Alex Smith: He started and played all but 11 snaps in the game, as he exited for four plays in the first half for the Kaepernick package and again in mop-up time.
After a strong first two games, the passing game has not clicked the past two weeks. Smith completed 12 of 21 passes for 143 yards with no touchdowns and no interceptions. Smith did not look comfortable as it appeared he had to recalibrate several times after plays intended to be quick-hitting, rhythm passes weren't there for him as designed.

This was a product, mostly, of the Jets squatting on the short routes. There were some plays to be made down the field. But, generally, his throws outside the numbers were off the mark.
The 49ers did not run the option solely with Kaepernick. Smith ran it, too. Near the goal line, Smith elected to pitch to Kyle Williams, who gained 9 yards to the Jets' 2-yard line.
